These are the ideas that were on the first CNC VISION site, made up of user submissions and ideas taken from the official forums, credit is given after the idea in parenthesis:

They were a much more mobile team. They developed mobile EMPS and Mobile War Factories. I think that standard war factories should be mobile. They are placed down as a structure and you can undeploy them/small basic base defenses can be picked up by a carryall and moved about.

They should have a drop ship which worked like the Starport in Emperor Battle for Dune, but also like a tech center that gave GDI new technology and a special unit which can only be ordered (possibly the big mech which is too big to be made in the War Factory)
Nod sub units can be destroyed by anti sub missles.
Unit-wise GDI were generally more maneuverable. Carryalls made moving around the map easy. They had hover units which could cross water. Mechs which could walk over tiberium. Jump jet infantry which could fly. The zone troopers crosses the wolverine with jump jet infantry. Tanks are generally more maneuverable than mechs however if they could make mechs that could climb walls, cliffs and structures it would add a whole new strategy, check below:
